The Prius isn't supposed to need new brake pads or rotors until after 100,000 miles-- it relies on electrical regenerative braking until you slow down to about 6mph, at which point the friction brakes take over. The transition point from regen to friction braking would be a slight lurch, which is normal.
Perhaps the fact that your friction brakes haven't been used much is causing the rotor to rust a bit, which might cause the vibration. You can try shifting the Prius to Neutral when coming off a freeway exit ramp so you will be braking all the way using the friction brakes instead of regen. This will strip off that layer of rust on the rotors and may solve your problem. That's what a lot of Prius owners on

If that doesn't help, then have a mechanic inspect your rotors and brake pad thickness next time you bring your Prius in for an oil change.
