Knowing how the oil pump fits on and works on that 5S-FE engine, your additional details make little sense. If I understand correctly, you may be confusing the oil pump and the oil filter in that section. The most common reason the oil filters bleed down overnight and cause noise in the morning is that the filter lacks a one-way valve. The other common reason is wear in the engine. Either will cause a dry-start noise in the morning. I recommend that if you are not using a Toyota filter, you change to one and see if that takes care of the noise. I have fixed many similar engine noises with just an oil change over the years. Let us know how that works out.
