how deep was the puddle? there's a number of things that could be wrong. you might've knocked a few spark plug wires loose, or you could've sent water through the intake or exhaust and into your engine.

Some of Toyota's 4 cylinder engines in that time period had trouble with a crankshaft sensor connector on the front of the engine not being watertight. However, the logical place to start will be with the codes that are causing the check engine light to blink.
