could be t-stat. but that doesn't explain ruff running. engines can have head/gasket issues w/o cross contamination of fluids.
being that you have over heating, ruff run, loosing water w/o leaks or vapor, i'd do t-stat along with another complete visual inspection-hot run & cold, then pull codes along with a leak down/compression test. it's running ruff. no doubt it's stored something.

22RE I4 everything is exposed save the t-stat. so any water leaks and pump shaft issues are obvious. the 22RE must have a two stage t-stat. engine may over heat when using the heater if not.
3VZE V6 is a different animal all together. lots of things can cause this. cooking of the right(rear) head gasket/valve seals & seats/all hoses-fuel-vacuum, back of the block as the rt exhaust manifold tube goes over the bell housing.
the water pump is run off the t-belt. frickin PITA to do. if the shaft is bad, it can make the belt bounce. slap. may cause ruff issues. but water would likely be pouring outta the t-cover area.
